That's really a lot, I have puppy tinylinux in a 128 mb pendrive, it is great for some emergencies. and BT in a 
1 GB pendrive. 4 GB  for such an small distro?

Anyway, what you wish to do can be accomplished with LUKS. A quick Google search for "LUKS on puppy linux" returned

Dear list,

I like to secure my 8GB pendrive.
I like to make two 4GB partitons, one for puppy linux and one as left to use as pendrive. But I like to encrypt the 
partition having puppy so that it is even not possible to access that partition even from Linux. It should ask 
password before accessing that partition. Could any one give me a direction to achieve this ?
