Are you tried tripwire HIDS as a file integrity checker?
I was under the impression that tripwire has been unmaintained, however, it still seems to work (though for me later versions do not compile anymore, and I have only tested this minimally). You could also test the AIDE intrusion detection system, and rkhunter. What I simply do on one machine is, let rkhunter check for everything and then protect rkhunter's database with tripwire.
