This is perfectly normal - i have worked with alpha based systems displaying this issue when running snort and have 
noticed no ill effect.

 yo james,
hey i am trying to run snort on my alpha...i get all this
wierd shit in messages about unaligned traps..from looking
on google i see this is a common problem. No one suggested
a fix or even suggested that it is a problem...or not.
could you please ask the snort list about running 
snort 1.9.0 - rh7.2-alpha - ev56 alpha processor..
find out if this it is ok and if i should just
ignore the messages.
