URGENT: Snort Rules and Stuff

Hi there!

I Need little help. I am writing my diploma about IDS (and as one example
snort), and I got a little problem concerning rule updates. I have commented
some of the rules I don't need though, but when I will update (meaning just
copy the files over) the rules these commented rules will be lost... is
there a way to update rules so they won't be lost?
Using Snort 2.0.0 on Suse Linux 8.2
