Yes you could use sftp or scp to have encrypted sessions although Ive found that making a SSH tunnel is sometimes just better because its like killing two birds with one stone. Perhaps you want encrypt everything that is open over the wire/waves and not just FTP.
I too would recommend SSH/SCP/SFTP. You can't encrypt *every*thing with it, though, just TCP.
If you are not big on linux then try http://sshwindows.sourceforge.net/ mmmm, ssh for windows without cygwin!!
Well, not exactly without Cygwin, just without a full Cygwin.
that works with domains!! Well it does partly, Ive had some issues
