These are just warnings - Snort will run.

They just mean (as the warning says) that a rule has defined
a flowbit but it is never tested by another rule.

For example, SID 28214 "EXPLOIT-KIT Neutrino exploit kit outbound request format"
includes
flowbits:set,file.exploit_kit.jar

SID 27816 "EXPLOIT-KIT Multiple exploit kit jar file download attempt" 
checks with
flowbits:isset,file.exploit_kit.jar

It's a way of maintaining state in checking rules.

The best advice is to use Pulledpork for flowbit resolution.

Peter is 100%, however, from your dump I noticed a few in the default shipping policy that should have been corrected.  
I fixed these and will ship in an upcoming rule pack.
